Q: Is this compatible with Fenix 5000 mAh batteries?

Yes comes with new 21700 4,000ma ok for normal tod use. Upgrade to 5,000ma for search rescue use.

Q: How long is the warranty?

It was only a year. And nearly to the date it stopped working. Got too hot to hold. I cannot recommend for the price.

Q: Are the batteries installed in the flashlight at the factory? Or they are separated in the packaging? I need an answer for my shipping company, Thanks

It comes installed inside the flashlight with a thin piece of paper to separate the contacts points of the battery. It comes with 2 4000mah batteries.
