Yep! That’s how I have my set up - with the pumps in and I just pump whatever flavors I want in my coffee that day 👍🏼

Is this sturdy enough to use the syrup pumps while in the rack? Or do you need to take the bottle out of the rack?

It's very sturdy. But your flavored syrup bottles won't sit flat. They are too narrow to sit properly on this unit. It might work for wide based wine bottles, but you see the picture with the flavored syrup next to it and not in it? That should have been a major clue. I'm still using this in my coffee bar, but it holds my coffee grounds canister and such.

Will these fit the large 50 oz creamer bottles?
