Q: If I want to countersink these so the are flush on the back, what size drill bit should I use?

I'm not sure what size drill bit you would use, but I don't think you'd want to do that because it would thin the wood that you're anchoring them in. Also, they are installed behind the wall so they aren't going to catch on anything and don't need to be flush.

Q: I used a 1/2" drill bit to drill my holes in 3/4" plywood. Will these T nuts work for it.

Yeah 7/16" to 1/2" works for a hole size.

Q: what is the length of the threaded part?

7/16"... if your question is intended to determine minimum plywood thickness, I would strongly suggest 3/4".
