Is there an opening slot for the pencil? Or is the whole case closed on all sides?

The whole case is closed on all sides, however the Pencil side is made thin enough so that the Pencil could charge without removing the case.

How tighly does the case hold the ipad?

Well there is a thin firm plastic-like backing attached to the rubberlike black frame that surrounds and holds he iPad mini 6. If you are asking about a thin Saran-like removable protective plastic sheet ... mine didn't have any.

Will the Apple Pencil charge through the case? I bought a another brand that does allow the pencil to magnetically attach however it does not charge.

Yes but very finicky for kids. But good enough for adult that handles with care.
