Q: What is the difference between this newer version and the older version of Sophie?

There is no difference just the box design is a little different.

Q: How do you clean this? How do I prevent mold?

Do not submerge in water!!! clean with a wipe, there is a hole so that it can squeak and water can get in and cause mold

Q: why does this sophie look lighter in color? Is it real?

I just looked at this product at Babies 'R Us. There were two boxes side by side on the shelf. One contained a Sophie with darker spots while the others had lighter spots. I think one may been an older model but I couldn't really tell which one was which.
