Can you fit a post it note/Sticky note set?

No unfortunately you cannot fit sticky notes. The dimensions are 2 1/4 inches on each side, so too small for sticky notes.

How many pens can these hold?

Each one estimated holds a minimum of 10-12 average size pens.

Are the sides completely flat? Hoping to be able to velcro it vertically to bathroom wall in camper.

Yes, the sides are completely flat. Should work out fine for your use!

Is it heavy/sturdy enough to hold heavy duty scissors?

Not sure but it holds 2 large wescott scissors.
