Yes, it will just take longer. It will charge any capacity 12v battery at upto 6amps and hour.

Will this work on a BMW x3 20d?

It will charge any 12 lead-acid battery. The car model is not important especially because it is better to charge the battery disconnected from the car. This is not a "jump-start" device.

Unit flashes but no messages or signs of charging, is this normal?

If you have connected the red and black wires correctly to the battery and the battery is of the correct voltage and in need of charging, and you have plugged the charger into a live mains socket, it would not be normal for it to be flashing though otherwise showing no signs of charging. At the very least it should be telling you the voltage that the battery you have connected it to is at and, if charging the current flowing, in amps.
